Until now, you couldn’t complete the weekly dungeon quest in The War Within beta through follower dungeons. But that has now changed. The developers have made an adjustment to allow this.

Previously, follower dungeons did not count towards the weekly bonus event quest in the beta version of The War Within, causing confusion in the WoW community. Whether this restriction was a bug, as some players suspected, or an intentional decision by the developers, it has now been changed.
Earn 1,500 Reputation Points Weekly with Follower Dungeons
As YouTuber and streamer MrGM announced on Twitter, the WoW team at Blizzard has apparently adjusted the weekly event quest once again:
You CAN complete the Weekly Dungeon Quest in the War Within using Follower Dungeons

As a result, players can now complete the follower dungeons to make progress on the weekly quest. Upon completion, players will receive 1,500 reputation points for a fame faction of their choice. This change should make it easier for players who prefer solo content or do not want to group with others to farm fame.
Previously, some fans suspected that Blizzard intentionally excluded follower dungeons from the weekly dungeon quest. This restriction might have made sense if the developers viewed the follower instances as introductory content or a precursor to real group play. However, the recent change in the beta suggests otherwise.
